When I flash the ergodox, I noticed their are two .bin files. One for each side. Do I have to flash each side individually by pressing the flash button on their respective side or just press flash on one side and then flash both file one after the other? I also noticed that the keyboard stays on after I turn off the computer. I have tried to disabled wake with USB from BIOS, and it still remained lit after I shut off my computer. Any ideas?

TheOddSpyThe master node (the half that is plugged directly into the computer) is the one you need to flash. It will control the slave node with it's own firmware. The compiler/configurator gives you both sides so that you can choose which one to use as the master.
I think there was a bug with the pre-loaded firmware on the first drop, so you had to flash both sides to fix the slave side firmware, but I expect that they are loading new firmware for the newer drops. I always flash both sides for flexibility.
Don't mix up the sides when you load. If you do everything will be flipped right to left. It's pretty trippy, and when I did it, it took me a while to find the button that I had mapped to boot mode (my drop 1 case doesn't have flash button cutouts).

IaeenTo add to this, you can also run each "hand" individually and flash each one, though it does cause some oddness.
